Luis Suarez also netted a hat trick, and Matias Rojas scored twice, dominating the game.
Miami scored two goals quickly in the second half to equalize the score after trailing 1-0.
Rojas, who came on as a substitute, scored the first goal with a left-footed shot in the 48th minute, assisted by Messi.
Just two minutes later, Messi himself scored with a left-footed shot from a pass by Suarez, making it his 10th goal of the season.
Miami then took the lead 3-1 in the 62nd minute, with Rojas scoring again after receiving a pass from Messi.
Suarez extended Miami's lead to 4-1 in the 69th minute, assisted by Messi.
In the 75th minute, Suarez and Messi combined again, with Suarez scoring to make it 5-1. Suarez completed his hat trick in the 81st minute, scoring his 10th goal of the season after another pass from Messi.
